Yeah, I think on the Evernote forum we will all be pretty partial to Evernote for taking notes. Organizing class notes is pretty easy with Evernote (in my opinion). I have written about this elsewhere (http://www.princeton.edu/~cmayo/evernote-organization.html), but there are all sorts of great posts in the forums that talk about this kind of thing as well.
