With version 5.3, PDFpen now allows you to encrypt Evernote PDFs.
Open a PDF that is in Evernote with PDFpen. Save it with encryption on. File info is still visible within Evernote, but the document itself is invisible and syncs like all other documents. In order to view the document, it needs to be opened in PDFpen using the correct password.
On the iPhone, open Evernote and send the PDF to GoodReader for viewing.
It's certainly too clunky if you have a lot of PDFs that need to be encrypted, but at least encryption is now available.
