I have the same issue after installing new version (10.4.4-2096). When I clicked one of the duplicates, all notebooks with the same name are highlighted, but that issue doesn't appeared in the Web interface (even there is no duplicates). Fortunately I have older version of Evernote installed in other laptop, so I tried to 'remove from stack' the duplicates on older version. After sync, all the notebooks are invisible on the newer version! Still they can be accessed on Web version. Moreover, adding a new notebook makes new visible one on Web version which is not visible on the newer version. In summary, the Web and older version have no issues while the newer has many bugs. I think there should be older version on the web site...
