Please, Evernote. Please. June 2021 and this is still an issue. I've got notes randomly spread out over many, many notebooks because I just assumed all were going to my default "Inbox" when I emailed them. Had no idea that auto-filing was even a thing. The power of Evernote is its customization of notebooks, stacks and tags. Every user I know uses it a bit differently. Please don't try to organize my notes for me without telling me. (At the very, very least, how about some feedback saying "your note has just been filed in XX notebook." Seems like a basic UX requirement.
