The format used for Evernote notes is html based, and doesn't support layering. Handwriting is supported via image format attachments, which also doesn't support layering. You can attach files of any format to a note. I use the native app, and store the file as a note attachment. For example, I have various art projects using the Procreate app (supports layering).
