If a file changes in the import folder ...

Anything "new" in that import folder will be brought into EN.  So you can take the file out of the import folder to edit it, or edit the note within EN.  

 

There is an option to delete files after they are imported in Tools - Import Folders, but that doesn't seem to apply here.

Don't keep stuff that's supposed to persist in import folders. Import folders have no memory of prior imports (including imports of the same file); it's just a simple Windows trigger that says "hey, there's something new in here", to which Evernote's reply is "gimme".
