It's safe for them to remove the Evernote-specific ones that it put there on installation. See http://msdn.microsoft.com/en-us/library/aa753589(v=vs.85).aspx. If they've removed keys that don't belong to Evernote, then you should probably report it as a support request. See the link in my signature.That being said, I have entries other than Evernote's in my HKEY_CURRENT_USER entry, so it's apparently not guaranteed that they remove them all (since I update Evernote frequently, being on the beta track)...
