It sounds like you are working with longer, multi-page PDF documents (perhaps academic journal articles?). I have found that Evernote is not really a great tool for annotating, nor a great storage place, for this type of document. I think the use case this feature is targeted at is making quick jots on a PDF with one or two pages, likely viewed inline in the note.
