No Duplication Control and Target Workbook prompt when double clicking on a .enex file

I'm a little annoyed an perhaps it is self inflicted. However, I recently noticed that part of a note was missing. So I went and found a backup of notes from a couple months back. 

Upon double clicking it, I noticed that it automatically dumped the entirety of the backup into my active workbook (without asking where to import it to), now creating hundreds of duplicate notes.

Rather than go through and deleting every individual note, I decided to try to drop the entire workbook and re-import. This seemed to work except now all of my links within the notes do not work anymore. Furthermore, searching for a note and clicking on it brings up a blank screen instead. 

However, when I go to the workbook and manually look for the note, it opens just fine. 

What a mess! Is there anyway to revert my account back to 1/25?  Not having my links and having to manually look for a note basically kills the functionality of Evernote for me and is honestly enough for me to consider finding an alternate solution.
