In Windows, if you use Ctrl+Click to select, they should be in order of selection. I don't know whether the Mac Evernote client can do that. Once you've merged the notes, you're stuck with Cut/Paste operations to reorder them. Link to comment

Actually, if you merged them and they came out in the wrong order, you can go to your Trash and find the individual notes, restore then, and select them in a different order. Link to comment

As a fairly recent Mac convert this is the Windows difference that I miss the most. That and the ability to remove the fat header between merged notes. My work system is Windows ... I just do all my merging there but it bugs me that I can't do it on the Mac. Link to comment
