I am a psychologist student and I have come to learn that a very efficient way of learning what you read is to summarize every paragraph of the text you're reading in a few words. If Evernote Clearly would integrate a function that adds a vertical line to the right side of the text and allows for the user to add notes that "stick" to the selected paragraph, (a bit like in word and google docs) and let the user save this version to evernote, students could greatly improve their learning.
But there should also be the option of saving the article and the comments as two separate notes, so that the user quickly can remember the most important points of the article by looking up the note with only the comments s/he made (with no other distractions). This option forces the user to make good summaries/comments of the text since s/he will want the comment note to suffice without having to check back at the original version to understand what the comments meant. This requires deeper processing of the text which increases the retention of the material.
I am already trying to use the process that I described above, but it is too much of a hassle having to switch between the article and evernote to write down my comments in a separate note, so most of the time I can't be bothered. But if I can write my comments in the same window as the article this would go incredibly smoothly.
I am sure that such a function would have a big impact on the learning of students all around the world!

Similarly to commenters above, I don't use Evernote for writing notes from scratch because I can't highlight. I use Together instead.
Obviously people will continue to use Evernote despite this failing, but really, JUST ADD IT.

Just tried to get into using Evernote today, started to like it and understand what I could do with it, but... not even 5 minutes after clipping some webpages, all i wanted to do was to try to annotate the content of the pages I saved! I wanted to circle some part of it.
And now I'm discovering that the feature is not there... So disappointing.
Please add that feature !

+1 on this feature. I think I see it being implemented in two tiers:
1. Obviously highlight a section of text and be able to enter your notes. The text can appear much like comments work in Word.
2. Be able to tag annotations separately from the article. As both a professional, and a faculty member, some articles can have value to me in one role, while others in both. Having ability to tag the article as say "Project Management", and then annotating some section of the article with notes on how to teach that concept and tagging it as "PM Class" would be invaluable.

I also agree that annotations to articles/pages/pdfs would be a feature much appreciated by many users, especially students using the evernote clearly product. I've never used diigo's highlight/annotate function, so I can't speak to it, but I've heard a lot about scrible.com from fellow students & educators who use it, and I've checked into it a bit. It seems nice & I wish the scrible developers the best, but I'd like to stick with evernote for these kinds of things. It seems it wouldn't be too difficult of a function to add to clearly for the evernote team, judging from how wonderful everything else is.
Having said that, I think it's important to note that highlights/annotations exist between a separate document from the main text, and exactly the same document. Knowing how and who would be using the feature, having quick access to ONLY annotations/highlights aside from the main text would be a crucial quality of the function.
